Trying to follow through the story, I think this is a loop that started when the transfer student, Shino, died originally.
The protagonist IS Shino as well.

This is essentially Shino’s own hell. On the one hand, she suffered some mistreatment from other students before, but at the same time, she couldn’t imagine everyone was bad. And eventually, the earthquake occured that took the lives of everyone, including Shino.
But she never got her own peace. Because for a few moments, she wished they’d treat her better. That they would see consequences.
And now they have. Anyone who mistreats the transfer student? or tries to even think that something might be wrong? Its a trigger for them to vanish. And that’s Shino’s role, as we see her fully perform.

But now there is this episode. Akane seeing the protagonist get on the late train, yet we saw Shino there. And if Akane saw them too, and accuse the protagonist of getting on board, then it either means the protagonist is an exact lookalike, or it is Shino, but the good, hopeful part of her. The part that went silent at her end. Thus no voice for her in the series.

As for how Akane would see the dark-uniform Shino? If going by the Shino’s own hell explanation, then yeah, it won’t make full sense. Unless Shino’s own hell is a hell that also dragged all the other students in. Thus bringing them all into this loop with her. They all suffer for their mistreatments, while she suffers, by her own hands, for what she thought at the end.
